I'm using KNOS on hard disc and save "App settings" to the extra storage space on this. Most things come back ok when I reboot but I noticed that the Nautilus bookmarks don't.

Sorry to say, this one is by design. The reason for that is that both your "bookmarks" and "recently viewed" items constitute "personal information" and the bookmarks in particular, should they somehow fall into the wrong hands, could give away security information in a corporate environment as to network shares and other sensitive information as to where you connected previously. Therefore, these are automatically removed from the backup in order to maintain that confidence. Edit: Clarification for others, the "bookmarks" being referred to are "connection bookmarks" in nautilus, not "browser bookmarks" which of course, one would want to keep.
